I recently ran into the same problem being described in the thread (battery won't charge after being drained completely). Here's my partial success story.
First time it happened I went to Sprint, they said it was since the battery went completely dead the evo's software wouldn't (maybe couldn't?) let it charge...something to do with the programming. He said Sprint is supposed to release an update to fix this.
Second time it happened, not a week later, I went to Sprint again and they gave me a "new" battery.
Third time it happened (yeah, I like to drain the battery) I searched around a little more. Tried the freezer method without success. Then I found a multifunction charger, just got it in two days ago. You plug the battery straight into it and it successfully charged the battery that the EVO could not.

I'm going to go ahead and trust that the Spring guy actually spoke the truth, and hopefully this will stop happening when they provide the update...until then, I have my external charger to keep me going.
As a side note, since I'm tired of dead batteries, I went ahead and bought their larger capacity battery (only $16, search around for discount codes...I found one for 10% off when i ordered). I'm sure it's a cheapo and won't last long (we'll see) but so far the first use/drain of the battery (down to about 20% remaining) took about 27 hours; 4:30am turned on after charging complete then replaced it with my standard battery the next day ~10am. Mild game playing throughout the day (words with friends tends to drain my batteries pretty quick), background syncs ON (exchange calendars and gmail), and no background process killer/manager.
The plastic extension case doesn't seem like the same quality as the stock, and it is slightly a different color...didn't really bother me, especially since it was only $16. As long as it doesn't kill my phone, and lasts more than a few months, I'll consider it a good deal.
